The first round pick they'd take would have made around $1.8M (though subtract from that at least the UDFA rookie minimum of $400K); the fine is only $1M even. Plus (though it wasn't said), I'm quite certain Kraft will be exempt from paying 4 games of Brady game checks = $1,750,000. That the best way to hurt them was to also remove all (or at least a lot of) cap credit so they are forced to spend more, instead of Kraft profiting probably a couple million through this alleged punishment.
